What does PDF metadata actually contain?

Title, Author, Subject, Keywords, Producer (the software that created it), and creation/modification dates. Any PDF reader's File → Properties dialog displays them. Search engines also pick them up.

Will clearing the author hide my identity completely?

It removes one identifier. PDFs can also embed identity in signing certificates, embedded comments, or even the PostScript stream from some printers. For thorough anonymization, also flatten the PDF.
